Government budget for R&D in defence is captured in Ministry of Defence (Revenue and Capital Outlay budget). Available at links:

And, R&D budget for sciences spread across many ministries expenditure budget such as Ministry/ department of Science and Technology, Ministry of Agriculture, Ministry of Earth Sciences , Ministry of Environment, Forests and Climate Change, Ministry of New and Renewable Energy, Ministry of Petroleum and Natural Gas and many more. These budgets are available on openbudgetindia.org portal and annual budgets for R&D purpose is available. few links here;
